About the wwPDB Remediation Project

The PDB archive has been remediated and is available starting August 1, 2007 from ftp://ftp.wwpdb.org/ and from our mirror site: ftp://pdb.protein.osaka-u.ac.jp/v3/.

All data in the current PDB archive reflect the new features incorporated as part of the wwPDB project, including standardized IUPAC nomenclature for chemical components. The details are shown at :About the wwPDB Remediation Project.

In addition, all the data that are viewed on our browsing system (xPSSS) are based on these Remediated PDB data (Version 3.1).

Several tools, which can parse the Remediated data, are available from: http://remediation.wwpdb.org/software.html. Our graphics viewer, jV3.5 (http://www.pdbj.org/jV/TOP.html), can also parse and display the Remediated data (Version 3.1), in addition to the previous PDB data (Version 2.3).

A nomenclature converter system from the Remediated data (Version 3.1) to the previous PDB data (version 2.3) is available on: http://util.wwpdb.org/.

The previous PDB data (version 2.3) dated on July 31, 2007 are now frozen, but they can be downloaded from the ftp site: ftp://pdb.protein.osaka-u.ac.jp/pub/pdb/ for a while, and from this Web page below by identifying each PDBID.

The PDB data (version 2.3) frozen on July 31, 2007

PDB format files ftp://pdb.protein.osaka-u.ac.jp/pub/pdb/data/structures/divided/pdb
mmCIF format files ftp://pdb.protein.osaka-u.ac.jp/pub/pdb/data/structures/divided/mmCIF
PDBML(all) format files ftp://pdb.protein.osaka-u.ac.jp/pub/pdb/data/structures/divided/XML

PDBML(extatom) format files ftp://pdb.protein.osaka-u.ac.jp/pub/pdb/data/structures/divided/XML-extatom

Please input PDBID if you want to download the frozen PDB data on July 31, 2007 with any of the above formats by identifying the PDBID.
